As quant mentioned Ultra Recall also seems suited to your needs.
It will handle the Folder import, and will search within pdf (so long as pdf contains text, not scanned pages). Depending on the size of the individual pdfs, import time will vary due to indexing.

I’m using Evernote 3.0 Beta and the thing I hate about it is that I can’t seem to import any files—I can only only hyperlink to them. Is there something I’m missing? Does anyone here know a way to import files into Evernote 3 so that the software itself stores the file? I’m looking for something like Import|File in OneNote.

Dan,
I don’t use Evernote, but try the instructions for version 2.0: Go to http://www.evernote.com/about/support/windows.php
and scroll down the page to find them. You may have to switch something in Version 3 to make your saves local and not Web-based.

No, I think you are not missing anything but that this is part of the Evernote 2 functionality that has not made it to v3 (yet). See http://www.evernote.com/about/support/en2users/
As the site says you can try the two versions concurrently; v2 is the full monty desktop application, while v3’s main additional benefit is net syncing (plus mobile, Mac and web clients) but some bits from the previous version are still missing.
