Multi-document note taking seems to be the trend today.
MarginNote Pro has a new update on OS X (assume that the iOS will follow soon). This update provides a much-needed (IMO) improvement to the UI, and introduces a few features such as dragging images into notebooks, combining notes from several notebooks into a new notebook, and so on.
LiquidText on iOS introduced today a “multi doc” in app purchase that enables combining several documents into a notebook, as well as taking notes on two documents at once, and so on.
The two apps are coming at similar features from different directions. Even though MarginNote is not (yet) as polished as LiquidText, I prefer it—because it is available on iOS and OS X, and I think on balance MarginNote is a better workhorse for combining notes from several documents.

For reference, that’s MarginNote Pro 2.2 on OS X and LiquidText 2.0 on iOS. MarginNote Pro on iOS is at 2.1.5 for now.
