Annotating / Notes on PDFs with DT, Skim, or ?? (Mac)

I have a quick question. I’m trying to figure out the most efficient way to create searchable annotations/notes in pdfs. I need everything in DevonThink (eventually). The two options I’m exploring are:
1. Use Skim to read and annotate the PDF and then import into DT with the script “SKIM PDF Notes to DEVONthink” http://www.complexpoint.macmate.me/Site/Skim_PDF_notes_to_DEVONthink.html
Note: There is a similar script for “Sente 6 notes to DEVONthink 2” http://www.complexpoint.macmate.me/Site/Sente_6_Notes_to_DEVONthink.html which I am also considering.
The problem with this option is that it creates multiple text files/records, one for each highlight or note. Ideally these would all be complied into one DT annotation but I have no idea how to do this.
2. Annotate/note directly inside DT. This seems to make the most sense except for times when I want read/annotate elsewhere, such as on an iPad. In this case I need to used a shared index folder. However I cannot get DT to annotate indexed pdfs ??
Any advice would be appreciated.
