Several years ago I wrote a comparison of TheBrain (known then as PersonalBrain) and Tinderbox at my blog:

Both apps have undergone advancements since then, but I think the main comparisons hold.

As far as TheBrain vs. Devonthink, I wouldn't use TheBrain as the stash for lots of information -- though you could.
