The way I see it, you now have a note-taking program with very basic organising capabilities (EverNote) and an advanced outliner, SuperNoteCards.
What you seem to lack is something in between, i.e. something that will help you “sculpt” rough notes into concise concepts that can then become your building blocks in SuperNoteCards.
I have personally opted for Brainstorm, which is also excellent for note-taking. It provides the tools for making sense out of rough notes, without the complicated hierarchical approach.
On the other hand, I understand why you are reluctant to spend more money on these tools, especially when original ones such as Notebox Disorganizer are free; why not give that a try? I think its developer is quite in tune with your line of thinking.
