I don’t think that’s accurate about OneNote being limited to nine tags. Nine are preset by MS, with some customization possible. I don’t think the number you can create has an inherent limit.
If I sound unsure, it’s because I haven’t tried creating any. I’m not a great user of note flags, although many participants in the MS OneNote forum rely on note flags. My reservation about note flags concerns erasing or revising them: You have to change them one by one. There’s no command like “Erase all no flags.”
This provides a clue about the program’s intent. It is more than a tablet companion, but it isn’t intended as a permanent archive. It is oriented toward professionals more than students, and mostly contemplates that you will use your notes for a project, after which they become superfluous. If I’m right about its intended purpose, I think it really is pretty good at what it does.
