This is pretty much in line with my earlier postings. I would like a link between the references and the notes, and the outline. The linking mechanism could be keywords (which can be added on the fly). So you attach keywords to references and notes, and you attach keywords to entries in the outline. Then you can have a draft outline - with contents - generated automatically, with the references and notes placed the appropriate places, based on keyword matches. The generated outline should of cause be modifiable. Even better, the outline should be dynamic, so it was all the time kept up to date with the appropriate notes and references. It should then remember the changes you might have made manually, e.g. modified or deleted references, and not update those when “synching” with the reference and notes section.
