I am really glad that you read my message; I posted it yesterday morning from home, checked it was published, and by the time I was at the office it had disappeared. Yesterday it appeared empty, today I get an error message:

Anyway, as you saw, Peter suggested Zoot as the premier choice of conoisseurs as well. By my own experience, it is a tool that might appear overwhelming at first; if you try it out, do give it some time and effort. You will find some very helpful hints on how people use it in this forum; by all accounts, it is amazingly versatile.
I can see what you mean about Research Assistant; Version 3.0 is “coming soon!!!” according to the website, when Version 2.5.1 is dated 4/20/2001. I think this is a clear indication that you better look elsewhere. As far as I could see, there is a number of programs that can do most of what it does, i.e. hierarchically organise topics that include external files, weblinks, notes etc.
If you don’t require rich text in notes then the current Zoot version should be more than adequate. If you do, then I would personally suggest IDEA! since you’ve already tried out UltraRecall. Another, completely different, option is Personal Brain.
Whatever your choice, you will probably find that an information manager is not necessarily a good writing environment; that is why a lot of us employ Brainstorm / Notemap or perhaps ndxCards / Super Note Cards as a complementary tool.
