Yes, you are right, I have had a quick look at Zoot and will certainly play with it. BTW, what do you think about ADM (The Knowledge Management Desktop)? Some people argue that it is also worth of trying.

Actually, the closest program to what I am looking for has been Research Assistant:

Unfortunately, its development was stopped and the most recent version 2.5.1 released in 2001 makes some troubles under Windows XP. Besides, it lacks several important features offered by other, more current software.
