Knowing when to move programs is a problem, and one I am wrestling with. The advantage of Notemap is that it allows me to put off that decision a bit longer.
Maybe its the way I write, but I find that even after the outlining, I still want to restructure things as I fill in the detail and realise that I need to a better introduction to that detail, or indeed decide it would be better in a different context. This sometimes means a major re-organisation. I also have client come to me close to the end of a report who decide they want something completly different to what they originally asked for.
As regards references, I am currently using Library Master that uses plain text tags so I can add in-text citation markers in Brainstorm, or NoteMap or anywhere else and they transfer to Word ready to be Library Master to format the in-text citations and compile the bibliograpy.
From your description of a clean pure mind outliner, then you must try Brainstorm - it takes a little learning but there is nothing to match it.
