I also thought of Brainstorm, as I actually use it for much of what you describe; I maintain a reference database with the material I work on, build an outline of my main text, copy what I need from the database and then edit the individual paragraphs while maintaing an aerial view of the outline.
Arguably, the one thing that Brainstorm doesn’t do (yet) in order to fit your ideal profile is maintaining the various windows _in_sync_, i.e. being able to use the aerial view to choose where to focus a _separate_ edit window. You can only double-click on an entry within the aerial view to take you there within the same window, closing the aerial view.
