Yes, this is a problem, getting the correct balance between ease of use and power. I have in the past tried to fully run projects within MS project, but found that I spent all my time trying to keep the software up to date and no time actually managing the project.
However, my issues were more to do with managing staff resources than complex programming. If I was still doing this sort of work, I would now look at ManagePro http://www.performancesolutionstech.com/managepro.asp
However, it is a rather a lot of money.
