In Hyperclip I keep everything in one file, but I need to do regular housekeeping so that this doesn’t become too big too fast.

The only database I’ve found that has taken a direct approach to tackle this problem is Idea! The Team Edition—and the new Power as well- provides the ability to view many databases as a single virtual database.

For me this provides the best of both worlds and is the only true solution. It enables me to keep separate project databases which I can virtually join and browse whenever required. The program’s user interface had put me off in the past, but its concept seems excellent (also, Sycon seem to be open to suggestions on the UI)
