I don’t think OneNote is intended to handle huge databases. A section should hold maybe 20 pages. A folder should probably be limited to about 10 sections. I don’t think you’d want many more than 10 folders. That’s about 2,000 pages of notes. After that I think they expect you to archive old notes, and you might use some other application to access the archive. I think that’s probably about an order of magnitude less than a program like Zoot or InfoHandler comfortably attain. Those with actual experience with the latter programs might correct me.
However, internal hyperlinks is one of the most requested features, and I understand the OneNote development team is evaluating whether it would be helpful to offer them.

the list of categories can get very large, with long descriptions. I don’t think it’s a practical alternative to linking / cloning, though it’s a very useful feature in its own right.
